IQ oscilloscope intermittent failure to decode

However, the longer we make the slice duration, the more "randomly occuring periods of failed demodulation" we get, as in the 5s example below:
(This is manchester coded data, so the periods of 5-6 consecutive '1's (blue) is clearly wrong)
Note that the failed portion showed above can be preceeded and trailed by many correctly decoded frames
I get the feeling that there is some AGC or similar function within the Spectran V6 HW or RTSA Suite Pro SW that is causing this behaviour.
(I dont know why, but the I/Q signals are fluctuating with an overloaded sinewave shape over some 40 bits or so)
Or maybe it is just me setting the mission up in an unsuitable way.
Does anyone have any ideas for improvement?
